If you are not using additional bolt items, you could also check your SBOL elements.
Attribute BITEM should be set to 'unset'.
The user interface automatically set it to 'UNSET' (uppercase) and this gives problems to Isodraft.

Thank you very much Corrado. That was the issue.. Bitem had **** instead of unset for that diameter with phantom bolt. I have to repeat to myself to check the attributes with q att to check if something isn't ok.
I am getting the bolts in bothside flange for waffer connection where flange with LJSE.Kindly advise how to fix this

As I see, you have only one LJSE on that part (so, your connection consist of FLAN-LJSE-GASK-VALV-GASK-FLAN).
You are missing one additional LJSE on other side, and for your valve or instrument you must have wafer connection type (first letter W, e.g. WBGN)
