well known problem. It must be managed and solved in AutoCAD. In some cases is the civil structures are affected the Dunion attribute must be set properly in design. So I believe you must clean up you drawing in AutoCAD. the best would be to make some small clean up lisp routine. Or ask someone to do it for you.
