Hello, can you show more of the isometric drawing on the left part?
I suspect that these horizontal lines form a loop connection with each other on the left part that is not shown in your screenshot..

In my experience before, loop become misaligned in isometric drawing when they are shown as a whole loop in one page.
We encountered this mostly on valves that require bypass lines.
To avoid misaligned isometric drawings, we make sure to locate our split points/spool breaks on every loop to prevent a whole loop to be shown in one page.

Thanks for the reply, I have created this line for testing see the snap below from design.

Hmm in that case I am not exactly sure about the cause of the issue..
I can only suggest the following for trial-and-error.
You may want to add more components like elbows on the horizontal lines and check if it fixes the misalignment on the topmost horizontal line..
For the middle horizontal line, in addition to adding components, try rotating its flange in the Model by 90 deg.
